Mods do not disable achievements, as far as I know, I used mods to quicken the battle animations and they have unlocked just fine for me.

In other modes the same heroes can go back but will take a stress penalty, having different teams is suggested, this is so you can train for stygian mode. On stygian mode, to finish the darkest dungeon, you will need 4 teams of legendary heroes to tackle different phases of the raid, that's leveling up 16 different heroes.

There is an achievement where you need to finish the darkest dungeon before week 100, its not that complicated but just to be safe, and to aid your sanity, aim for this on your radiant/normal strict run. Saying that, I definitely suggest you leave stygian mode to the end, a final run on the most brutal of difficulties! but if you like pain, hey, you can go ahead and try to get it all done in one single run.
